AD and GPOs in a DCS network

I have been tasked with designing & implementing a Windows 2003 Active Directory infrastructure within a DCS Process Controls network environment. The specialized DCS Software packages are causing headaches when trying to implement security through group policies. This has not been attempted at any other plant within our company as of yet so the expertise in this area is lacking in-house. I am hopeful that someone out there has work through this type of implementation and will be willing to share their insights with me.
